Yep, dishwasher, top rack. Shiney and clean, may wanna still run your brush through the stem before you do that, but its how i clean mine.

yep me too i only put it in the dishwasher and it cleans it nice and easy (you actually can't even smell the old tobacco after so it's like brand new)

Maybe try getting a large pot, put in some lemon juice, vinagar and a lot of water, mix up the mixture, and then put the stem in the pot and put the pot over a low flame, wait until it boils a little bit, then try letting it coal down and then take it out and dry it off with a towel... then take your brush, and run it through, then run some hot water through again (just use hot tap water). I bet that would do the trick for you. I have not tried this before, but from what other people about cleaning techniques, it seems it would work really well.

go to your local smoke shop and get some 420 brand water pipe cleaner.

the stuff can clean out insanely rez'ed up bongs easily, so it should handle a hookah well. its designed for certain surfaces so get the one for metal.

its mint flavored so it wont leave a nasty taste. its a blue liquid thats naturally abrasive, just squirt some in plug up the ends and give it a shake for ~10 seconds, then wash it out well and it should be surprisingly clean.

do that once a week with hot water cleaning between and it should keep it sparkling, and wont get too expensive.

or you can just go out and buy rubbing alcohol and rock salt. basicly you submerge the hookah stem into a bucket of this stuff and move it back and forth, the alcohol makes quick work of build up and the salt is abrasive to help remove the tough stuff -= ) its what i used back in the day to clean other water pipes far more nasty and built up then my hookah.

Try plugging the stem with your finger and filling the shaft halfway with hot water, then cover the top with your thumb and shake to yoru hearts content..Gets a heck of a lot of extra gunk out that just running water through won't get and when you are having issues with brushes

yea the porous on the inside stem i think is common on all mya hookahs, my bohemian is the same. i finally opened up my set of cleanin brushes i got with the hookah that came from SS and it has a smaller brush that works perfectly for my mya and also my syrian. i use lemon juice and cappin the ends/shaking when i wanna hardcore clean.
